GoboLinux features an alternative Directory Listing (instead of traditional /usr /bin, you find /Programs /System and so on), no real Package manager but instead self-compiling governed by sophisticated Python scripts (CompileProgram, MakeRecipe etc..) and an alternative user 000 root (gobo). Default shell is zsh, which makes autocompletion very handy withoug cd usage (type in Pr then press tab etc..). ;)

It achieves the different filesystem layout through a custom kernel driver called GoboHide. This allows you to hide files from view but still make them accessible (as you can do in Windows via the 'hidden' attribute). GoboLinux has hidden symlinks in / which have the same name as the traditional directories which point to an equivalent location in the new layout. These are hidden via GoboHide so that you can't see them but it retains backwards compatibility with other distros.

The distribution aims for advanced Linux users, as this approach isnt the easiest. However it is by far easier to get installed than Gentoo, and the default KDE and QTparted makes installing it extremely easy.
